* Wondering whhat is surcharge fee? Basically in Japan, train fees are based on the distance you travel. If you go on express trains, they have an additional fee and this depends on what type of express train you go on. *
So let’s say I want to get from Tokyo JR Station to Osaka JR Station, and I don’t mind going on the Shinkansen. However, I have no idea what time to arrive or depart - I just want to know how to get there, I’d fill out my search form like so:

^ The bottom tick box in part 3 - only tick it if you’re willing to include domestic flights in your search.
However, Y! Transit is very clever and they are scared that you mean something else. Hence this list thing appears so you can choose your EXACT destination + departure station:

Since I just want to get from Tokyo JR station to Osaka JR station, I’ll click the “Tokyo” and “Osaka” and then click “SEARCH” (which is at the bottom of the form) to continue my search.
It will then generate a list of possible routes, listing from the best choice to the worst choice.

If you want to look at the next 3 searches, click on the link that looks like this:

That’s basically it. If you have any questions, I’ll try to answer them XD *is actually a noob in Japanese*
